That rule applies to when the "ie" is one vowel sound -- ie (no pun intended!) one syllable. (and weird is an exception too). So something like "science" is spelled that way because it's sci-ence. Pro-fi-ci-en-cies. And "cies" at the end of "proficiencies" is due to the fact that y-->ies when you pluralize.
